Not entirely sure if this is a bug or not.

This morning I woke up and explored and the health on most of my wolves went down. I checked in again (about 5 hours later), most of my wolves were still at a low health. Shouldn't their health go back up to the max after that much time, even with a low pack happiness?

I might be wrong but the higher the pack happiness the faster your wolves health heals while the lower the happiness then the slower the health heals.

That's right, but after five hours they should have had higher health than 24. That gave the 20 times to slowly regain their health.

It doesn't matter the time frame. If you have 0 to 15-ish happiness, they won't heal at all
